Chases won't work in Cues but work in Chase Editor

Guys - I broke it and I can't figure out what I have done!!
I created a show so I could learn how to use submasters and cues - and had it all working OK
So I then decided to tidy things up as I had lots of files lying around and want to start building a real show - so I made some subfolders in the cues and chases folders and tidies up/renamed my cues
I also copied all the sequences I want to use to some subfolders and renamed those too.
example chases/show1/lamps, chases/show1/colours
Oh and I added a couple of new fixtures and edited some of the chases.
The problem I have now is wierd.
I can run my renamed sequences from the new subfolders in the sequence editor and they work fine on my lights.
I can add the sequences to the cues list and they also work fine from there as expected.
But once I try to run a submaster, the cue adds to the cues list and looks like it is working (I can see it counting through the steps) but the lights do not react and I can see in the DMX output window no values are changing any more
After this has happened any chase I add manually to the cue list will not work either (it just looks like it is counting through the steps) even if i clear the cues list and start again.
However if I shut down the cues list and run the chases in the sequence editor they still work Ok
The only way out of this is to shut Freestyler down and re-open it, in which case things will work again until I try to run a submaster and it breaks once more
I tried clearing all the submasters and then recreating the cues, overwrting the ones n my subfolders and reloading thenm into submasters but this does not help
Another odd thing - after running a submaster the mouse navigation in the 'Insert Sequence' window does not work properly - it often jumps to a different sequence than the one i want, scrolling the window scroll bar and reselecting seems to fix that - sometimes the sequence starts in the sequence editor even though i didn't click that.
What have I done wrong and how do I fix it????
